I always work to keep my characters on separate layers, as well as using different colors for them for last minutes adjustments to the panel. Once I have them tweaked in size, position, etc. I will erase any overlapping lines based on where the character is positioned in Z-space (in the foreground background) to prevent accidental inking where there should be no line. I also use the separate layer approach to characters for ink and color for lighting effects, if needed.
