I cannot change the size of the Color Samples (panel? pop-up?) and there is no room to add toolbox samples to the bottom.

It looks like somehow the panel has resized larger than the available screen space. While we look in to that to ensure it can't happen again, could you try Docking the panel and using the resize control at the bottom to size it smaller, then you can undock it and it should be correct. If that does not help, open the ArtRage Preferences panel and under the Panels section select Reset Panel Positions.
We'll add a bug to our list to look in to regarding this to ensure in an update that it can't happen again. Sorry about that!
